Replace them in Notepad++ using the Replace feature (control+h).
In the search mode, chose "Extended."
In "Find what," enter "\r\n\r\n". That will search for 2 consecutive new line sequences in Windows.
In "Repalce with, enter "\r\n".
Click "Replace All" several times.
The empty lines will be deleted.
